Accepted quest "We Need Weapons" and then the guide box wants me to click Dusktalon to go to Black Rook Hold however, the travel system wants me to click on Flight Master's Whistle and then fly to Black Rook Hold

The travel system only sees where you are standing and where the coordinates say you need to be and gives you the fastest route based on that. If the guide viewer step text says something different then you always want to follow that and ignore the arrow. While the arrow is smarter than just pointing to the end location there are still some situations in which it's just not smart enough.
