The only add-on I have is Zygor. I checked my WoW Wotlk settings and I have the option DISABLED to track quests automatically. However, every time I get a new quest it pops up on screen in Wow's quest tracker. If I disable Zygor the quests act as they should and do NOT pop up in the quest tracker. Is this a known issue? Is Zygor somehow mistakenly popping up quests in my quest tracker even though I have it disabled everywhere?

Sounds like an odd side effect of us always checking the quest log to see what quests you have and their current status.Become a Fan of Zygor Guides on Facebook:

Try this. Exit the game, go to the wow/classic folder, and rename the WTF folder to WTF.Old. Then go in game and reset the game settings to not track the quests to see if it works properly. We have no options for tracking quests because we don't do that. We only query the game server for your quest status in order to properly display the steps.Become a Fan of Zygor Guides on Facebook:
