Which M.O.P upgrade guide will contain the battle pets questline?

I was wondering which guide will contain quests related to battle pets i.e training and leveling of pets?

Tough decision, indeed, since they've now lifted the daily limit on how many dailies you can do per day. You could do every single daily in the entire game every single day if you wanted to. :-D

As a question, wiil the pet guide be able to see what pets you have so that you can get an idea of what you have left to get instead of looking through your list, especially since the pet list (companion pet that is) is so large now?

The pet list sorts out pets based on which ones you have, highlighted bright, and ones you don't, which are grayed out.

yep I fished up the magical crawdad in just 2 days not bad for ~ 1 1/2 of actual fishing time, thanks Zygor now I'm doing the brutal Skyguard Rep for the Nether ray pet should be exalted real soon.
