Caution

This actually may not work as I had the guide skip for me and it wanted me to do a quest in which it requires that I be "Friendly" with a certain faction and I then had to do other quests in order to become friendly. As a result, for levels 60 - 80 (on all of my characters) I do NOT skip ANY steps because it becomes a hassle in trying to get it to work, where the guide does set up quests that WOULD make you "Friendly" with the faction, it WILL skip those quests for some reason if you're too high level.

As tbasil13 says, currently the guide doesn't recognize the reputation reward quests as being chained to the quests that reputation unlocks. My personal advice would be to go to the Dynamic Progression section of the guide options, un-check all 4 boxes, and adjust the slider up to 80. Then the guide will only skip steps that you've already done and this will ensure that you don't miss any of those reputation quests. I only do this in the 60+ sections of the guides as there aren't any issues like this before 60.
