Glad to hear Silverhawk was able to help you out while I was sleeping. As he says the SIS feature is still fairly new and there are some minor bugs to work out yet. Once the guide has you accept a quest it shouldn't skip it, so if it skipped completing quests that it had you accept then that's a bug and not intentional.
I think your interest in the map numbers provided by Blizzard is that you can visibly see multiple questing areas at once instead of just one at a time with the guide waypoint dots. Am I right? If so then using Carbonite with the guides will be a bit closer to that.
